Tokyo Express and Carrier by Victory Games.  Both of these take a 
situation where fog of war was the most critical factor, and deal with it 
in a way that is superior to the way that even virtually two-player games 
do it. (Very skillful refereed play being the only real competition.) 
Plus they use a rather powerful generic system for creating the moves of 
your opponent.  As a result, both games are almost infinitely replayable.

The price for this is complexity, in particular in the case of Carrier. I 
found it worth it; I have played both dozens of times.

Other than these two, RAF has been mentioned, and I agree it is 
excellent.  My fourth favourite would be Dwarfstar's Barbarian Prince (now 
available for free download).  Dwarfstar's Star Smuggler is similar, but 
more complex - haven't really gotten into that one.
